In dealing with a problem, and in reading the archives, I came across this

x11 window), then copy it with Edit -> Copy or command-C, it doesn't always
move to the clipboard for pasting into other applications (e.g., Safari, or
MSWord).

I personally never found a solution to the copy and paste problems, and it continues to be a frustrating productivity hit in 10.4.10 (and has been for YEARS now). I've noticed that restarting X11.app does a good job of unwedging things when copy and paste begins to fail often/ consistently, but this is admittedly a very disruptive workaround and ultimately only temporary.

Recently, I've switched to using Carbon Emacs for local editing, and copy-and-paste works splendidly. This doesn't solve copy-and-paste problems with remote xemacs or local X apps like Wireshark, but it's reduced my frustration level to a more tolerable level. Choosing alternative non-X-based apps like this seems to be the only real solution to this dogged problem. (I've pretty much given up the thought that Apple will ever fix this.)
