Hi there,
By X11 I meant the programs utilizing X11 for display (i.e. X11
controls the GUI). Before 10.5 I simply told X11 under preferences
to emulate the 3 button mouse and it did.
Now it's looking like out'a luck. I'm betting it's because Terminal
is sending the program to X11 cleverly and MS mouse isn't keeping up.

In that case, here's my thoughts:
When you say "with X11", what do you mean? How are you telling the
preference pane what X11 is? /Applications/Utilities/X11.app is
most certainly going to give incorrect results. /usr/X11/X11.app
might work, and /usr/X11/bin/Xquartz might work as well. A few
weeks ago, someone had a problem with an autocompletion application
and X11. Telling the application to do its stuff with Xquartz
rather than X11.app fixed it for that user. This might be the same
issue.
If you can't choose Xquartz directly, I'd pester MS for a fix. If
they tell you it's an Apple issue and not a MS issue, then there's
not really anything we can easily do.
