If you have Spaces enabled and press a Ctrl-numeric key combination, the key combination will not be passed to the window that currently has focus. It will be intercepted by Spaces and focus will be shifted to the desktop corresponding to the numeric key pressed.
That can be changed in the Spaces preference pane.
