How do I get rid of this warning?
ld: warning NEXT_ROOT environment variable ignored because - syslibroot specified

is the project looking for references in an old layout (YellowBox days?)
/Developer/Makefiles/Conversion/DirectoryLayout/ ConvertMakefilesReadMe.rtf
or am I way off?

Way off unfortunately. This is a native Xcode project created with Xcode 1.5 on Panther. Today I opened it on Tiger for the first time, and enabled the 10.3.9 CrossDev SDK.
I have also tried with both having an explicit deployment target set, and not set. I'm getting the warning in both cases.

Are you trying to use SDKs in a project that has legacy (Jam-based) targets?
