Even after deleting that directory, though, I still can't add the nibs from within XCode, and they still don't show up with a '?'.
Anytime you change repository information "behind Xcode's back," remember to use SCM > Refresh Entire Project or simply close and reopen the project. Xcode occasionally polls the SCM system to check for changes, but it doesn't do it that often.
