You might try deleting the files inside the project bundle file that are named like <user_name>.<some_ext> I've found that sometime these files can cause Xcode to crash from simple stuff similar to the prob. your describing. One time it even kept crashing upon opening the project, deleting the files fixed it for me. These files store stuff like layout and specific user information, nothing completely vital, but I'd still backup the project file before trashing the files.
