Joao,
Regarding looping through files one at a time, there's no built in way to do this. However, there are some third-party ways to do it...
Also, I wrote an article for Peachpit, which explains how to loop through multiple files. I'm told it will be posted on their site within the next week or so. Keep checking the following URL to find out when it's available...
Hope this helps.

To get the right settings for "most recent settings" open and video and pick the settings you want to use and export it. When you use the workflow it will then pick up those settings. I wish there was an action that allowed you to pick any of the Quicktime export options, I haven't seen one.
There is a loop action that might help you with MPEG Streamclip, I have never used it so I am not sure if it is what you need.
==> Thanks, Robert, but when the workflow reaches "Get specified Finder Items", then "Open Folder Contents", it will open all files in the folder. When it then goes to "Open Finder Items", it opens all fies merged. If i knew how to, after the "open folder contents", tell it "now open just one of the files at each time in the Finder Item, till the last one", this could work in conjunction with the loop action in Automator.
