Hi Lois,
before you proceed, I recommend to move all custom profiles from the known ColorSync profile directories to a new folder, that resides somewhere in your home directory e.g., ~/Documents/Custom_ICC_Profiles/. This should be equivalent to a blank system, except that you have some printer drivers installed already. Remove those that did not ship with your copy of Mac OS X or came in via Software Update.
Then you should carefully copy profiles one by one and see if the behavior of your applications change. I'd recommend to use only a handful in the beginning. Do not put ICC profiles into a subfolder within a ColorSync profile directory (although this should work in general) - an exceoption is the "Displays" folder, as this is the default location for Mac OS X display profiles - but typically the display profiling application puts the profile here for the user, so there should be no reason to add or delete profiles in there manually.
Next, try this cascading scheme to nail down possible issues.
1. Do not put any custom ICC profile in /System/Library/ColorSync/Profiles. This path is reserved for Mac OS X only and no application or user should write to it. Remove all subfolders and any profile that is not shown here:

2. To make ICC profiles available for all users on the current machine, use /Library/ColorSync/Profiles
3. Try repairing disc permissions and delete the ColorSync caches (system-wide and for every user) as well. Maintainance utility tools like Cocktail can be of help here.
4. You might have troublesome icc profile names (filenames, and internal names), that are either too long or use special characters. If you make use of subfolders, make sure there are no special characters in their folder names.
5. Make a copy of all your custom ICC profiles and use ColorSync Utility's "First Aid" function to repair other issues that may occur with ICC profiles. CS Utility iterates only the ColorSync profiles directories, profiles in other location are not checked/repaired.
NOTE: You should carefully note any ICC profile that gets changed by CS Utility and watch their use in your applications. Changing ICC profiles internally results in a "new" profile. Some preflight tools for example do conformance checks for specific profiles and might throw a warning if the actual profile does not match the expected profile.
6. Not all printer drivers put their profiles in a typcial ColorSync profile path. Instead they may have their own profiles directory hidden somehwere deep in the filesystem. So a prfile you can see in the driver may not be seen by other applications.
7. Make sure you install the latest printer drivers and that they officially support your actual Mac OS X version.
8. Try avoiding the use of the same profiles in multiple locations on your disc.
Also note, that some applications display the profile filename in a profile list while others use the profile's internal name. A simple change of the filename to avoid duplicate or ambigous entries in a profile list might not be sufficient. You can change the internal name of a profile using CS Utiliy. If you changed the internal name, make sure to close the profile using the red button in the window bar and confirm the "Save before close" dialogue.
9. Although Mac OS X should recognize an ICC profile even without a proper file extension, check if all profiles use either .icc or .icm as the suffix (the former is preferred for Mac OS X applications I guess).
