Yes, but there are different reasons for Java and Flash, and those are a client/desktop thing, not a server thing.
Java has been removed because Oracle is making Mac OS X a tier 1 platform, meaning they maintain the Java distribution for Mac OS X, just as they do for Windows. This means Java will actually be updated in a timely fashion, but also that it's not as tightly integrated with the OS.
Flash only started integrating an auto-update capability recently (with version 10.3), and there are other reasons to not include Flash in a default OS installation.
If Apple eliminated everything that was "third party" from the Server product, there wouldn't be much there. MySQL was removed because of changes in the MySQL license. That said, the more Apple removes from Server by default, the less reason there is for running it.
