When you load Lion Server from the App Store, you do not get the Server Tools. All you get is a single application in /Applications called "Server.app". If you want the Server Admin.app and Workroup Manager, etc; the stuff in /Applications/Server on Snow Leopard and earlier, you have to go to Apple.com and download it: http://support.apple.com/kb/DL1419
And given the vulnerabilities of PHP (my server's always getting pinged by people looking for PHP, which I'm not running), I'm surprised you're using it.
