I'm using PGP to encrypt the boot disk on my personal laptop and backing the boot drive up with both network Time Machine (local backup at my house) and CrashPlan (offsite backup). My Time Machine backup is not encrypted. My CrashPlan backup data is encrypted, both in transit and when stored at the offsite data center.
As long as I exclude /PGPWDE01 and/or /PGPWDE02 from the backup, Time Machine backs me up normally. CrashPlan is backing up /Users only, so it's not affected by PGP.
To my mind, as long as where you're backing it up to is reasonably secure, there's not a big need to encrypt your backups. I view PGP as being my insurance policy against data compromise in case the laptop is lost or stolen. However, your own mileage may vary based on your needs.
