Java? I think you have a wrong conception of how to deal with the phone. Basically, your application connects via some means of "simulated" serial port (e.g over bluetooth or USB) to the phone. For imlementing that connection you need a programming language that can deal with the appropriate frameworks - BT, USB etc..
