I actually read a discussion somewhere, where the user was saying that setting the opaque flag was supposed to help in some instances (sorry, I didn't quite follow what they were trying to do, and I can't find that thread anymore...) I think it may have something to do with deleted files in the "false" union layer. But if Michael Smith says they have no meaning in OS X, they are likely unused in Darwin.
