What you can do is first expand the FLAT package using pkgutil --expand FlatPackage ExpandedPackage. After expanding the package you can manipulate /access package contents. Once done with manipulations and changes you can flatten back the expanded package by using pkgutil --flatten ExpandedPackage ChangedFlatPackage.
