The Resources folder Greg is referring to is the one you can see if you inspect your built package with the ctrl+click command in the Finder (Show Package Contents). If you don't see this menu item, then it's a flat package.
Can you also explain where to indicate a "bundle" package or "flat" package. I don't see settings for that.
You can't directly do that in PackageMaker. The format is determined by the target.
