That being said, this option may be re-enabled in your back with the current version of PackageMaker. Sorry - maybe I should have said "under what circumstances is it a good idea to check this box?" Sounds like the answer is rarely. Actually, it's a nice feature that works very well. The only thing to consider when you're testing a package with this option on is that you may have more than one instance of the application installed on your Mac.
