There isn't any way to just specify the markers (and not the sequence data) and add them into an existing sequence. Wes, that actually sounds like more work than Helena's idea. Each marker is just a few simple lines added at the bottom before the </ sequence> tag. I think for the purposes if this project it would be sufficient to create a new sequence with just markers and then edit the original sequence into the new one so that the sequence and markers become married (hopefully happily).
