I've seen this happen but very rarely (maybe three times in past five years!) and have never been able to replicate it after a relaunch. I've only seen it happen with Export > QuickTime Movie and I think its the Include and Markers popups that get corrupted and replaced by choices from a popup control in a FCP plug-in used in the sequence.
