We believe we've ironed these problems out in FCP 7, but as you say, you need to run 6. It's possible that a software update has broken you, or if you installed FCP 7 or a newer Aperture on the FCP 6 system, that could also cause the problems. If you send me the console output you see when you launch the app (any console output, I'll filter it myself), I can probably diagnose what's going on.
