Jut to make sure, this doesn't use the FCP XML format at all, right? This is about the QT timecode tracks in the file? I believe if you create a new project and import the 'merged' file, that would tell us if it is an FCP bug (if it has the right Aux TC 1 timecode) or a QT bug (Aux TC is still wrong). FCP could be not properly updating the Aux TC. Since we load all that data at the first, starting with that media file not loaded and then loading it would tell us right away. Checking the tracks of the merged files in QT Player also show correct results. Extracting Timecode Track 2 (AUX 1) shows the correct TC.
