it would be useful to read the archives of the Fink mailing lists and
the Fink documentation about X11/xfree86 to understand the relation
between Apple-installed X11 and xfree86 packages installed by other
means, for example by Fink (in short, they are basically the same and
install at the same places, with some small differences).

No, it actually destroyed what you have there, because it overwrote
important parts of the xfree86 installation in /usr/X11R6 with
incompatible versions.
ps a few other questions jump to mind:
1) how do I get the emacs that already exists in X11 to open a new
window when it is run
You are talking about /usr/bin/emacs that comes with Mac OS X? This has
nothing to do with X11 and is, in fact, built without support for X11.
(and how do I work the buttons at the top of the window)?
This is a very good question that you should ask Apple. It used to be
F10 that lets you use a menu equivalent to the menu bar in
/usr/bin/emacs. In Panther, F10 is used by default for the Exposi
system, so they should have changed the key binding for emacs.
2)how do I add apps to the applications button (in the doc) ?
You mean the Applications menu in X11's menu bar? Choose "Customize",
and if you want to type text in a field, double-click in the field (this
is a violation of the standard Apple interface rules, where a simple
click should be sufficient).
