If my personal experience (as a Mac newbie) could be of any help to
you, then please check out this:
http://forums.macosxhints.com/showthread.php?s=&threadid=18382
It is a thread I have started for a specific installation (ethereal -
as a major need I had, coming to MacOSX from Linux-based system), but
it contains in it an account of what needs to be removed to totally
clean up a system of any traces of X11 (which is what I am convinced
you need to do right now, before any more attempts to 'fix" your
installation), then properly install X11, Xcode/toos, fink, then apps,
from scratch.

Mainly from curiosity, and spurred on by an article in MacWorld, I've
been attempting to install X applications via fink/Fink Commander, as
well as the OpenDarwin port utility, for three days now with absolutely
no luck whatsoever.
When attempting to install via fink, and I receive a message, at some
point in the package compilation process (compilation, because there
appear to be no binaries available via FC), informing me that I already
have an X11 installation, that the package being installed refuses to
overwrite this installation, that I should remove the existing X11
installation and then reinstall XFree86 via fink (which fails in
exactly the same manner), or that I should install something or other
and make that known to fink in some unspecified way.
When I attempt to install something via port, on the other hand, I am
told the opposite: I don't have X11, and I can't install X
applications unless I have it ... which I do, but port doesn't believe
me.
Does anyone have any experience with these issues? Is there any way
around this? Or, shall I just give up on X, figuring that it's some
neato thingy that the engineers at Apple somehow got to work, in a lab
somewhere, but that really isn't ready for primetime?
