Apologies if this seems terribly obvious - but just in case:
When you transferred the files, the default action is that the files are *copied* to the other drive. (You can hold down the Apple key when dragging to *move* them).
If the files are indeed only copied, you need to delete them; this means dragging them to the Trash and - importantly - emptying the Trash, by choosing Finder -> Empty Trash.
Hope that helped? If not it sounds like something weird's going on, I assume the machine has been restarted since the transfer, if not then try that.
