Why don't you just move /usr/X11R6 and /etc/X11 out of the way before
trying a new version:
sudo mv /usr/X11R6 /usr/X11R6_Apple
sudo mv /etc/X11 /etc/X11_Apple
<install xorg>
In this way you can move them back afterwards without losing anything.
Or you can rename the newly installed directories, too (to *_xorg), and
then switch from one to the other simply by creating or changing two
symbolic links:
sudo ln -nsf X11R6_Apple /usr/X11R6
sudo ln -nsf X11_Apple /etc/X11
will give you Apple's X11, and
sudo ln -nsf X11R6_xorg /usr/X11R6
sudo ln -nsf X11_xorg /etc/X11
will switch to X11/xorg.
