This is a know issue when connecting from Intel Macs to Linux boxes.
You may note that the FIRST xclient you start (say an xterm) will
recognize .Xresources, but subsequent clients will not. I had a
problem because I would fork back an emacs window and the I-bar cursor
pointer was yellow and impossible to see.
My "workaround" is to ssh directly to the host and fork back emacs as
the first window, along the lines of:
ssh -Y user@myhost "xemacs" &
However, if you ssh and fork xemacs from that window, or if you open
an xterm first, you get the yellow cursor.
It looks like the fundamental bug in is Xquartz and there is a fix if
you don't mind replacing binaries:
