I suggest you compile the X11 version of Lyx and run that under X11.
Then you will get the desired behavior.
There is no "focus follows mouse" for non-X11 apps.

For me it doesn't work correctly either. I just verified that the
boolean is set
to true. Focus follows mouse between xterms but not between emacs
running under
X11 (started at the command line) and an xterm nor does an x11 app
get the focus
when I enter it with the mouse if a non-x11 app had the focus before.
Anyone know how to make focus under mouse actually work? I'd
really like to
give up my Linux box but so far can't with this mis-behavior on OSX.
