I don't follow you. So what if you switch apps, that's the idea of
"focus follows mouse," right? I don't see that being a show-
stopper for Aqua. I think Apple has just as usual decided we
"don't need that feature." That's the downside of Apple.
OS X doesn't have built in support for focus follows mouse, but there
are some third party utilities that add this:

I haven't used either but they have been well reviewed.
Regarding emacs vs xemacs, both emacs (GNU Emacs) and xemacs can run
under X11. and there are also aqua native builds of both. XEmacs is
a source fork off of GNU Emacs from while back. For more information
