It looks like the path_helper mechanism is the same on both machines.
They both have the file /etc/paths.d/X11 which contains the entry
/usr/X11/bin.
Interestingly, on the Macbook (works) the output of
/usr/libexec/path_helper exactly matches the output of echo $PATH. On the
MacPro (doesn't work) the two do not agree. Is path_helper somehow
failing to get invoked on the MacPro?

It should be getting added by /etc/profile
