I hope this is not too hard to fix eventually.
I'll mention some other problems in this general area, in case they get
overlooked.
1) If there are X11 windows in multiple spaces, using either command-tab or the
dock does not change the active X11 window, so that a window in the current
space does not necessarily become active.
2) The preferences window seems to get tied to a particular space. If it is
opened from a different space, the space is switched to the preferred one
(perhaps the space active when X11 was started).
3) Switching to X11 (either via command-tab or the dock) when full-screen is
active causes an immediate move to the space containing the active X11 window.
4) Switching between two spaces with X11 windows in full-screen mode produces
interesting (and problematic) results if the preferences window is also open.

I'm a bit worried I may have messed up my xquartz installation - so
yesterday I did a clean reinstall of Leopard (backing up from time
machine).
I also followed the FAQ for de-installing X11 and then reinstalled
2.4.0.
However, the problem persists.
