Preventing X11 from opening windows larger than your screen will solve
this.
defaults write org.x.X11 wm_limit_size -bool true
Then shut down and restart X11.
This work for me in similar situations.

When I SSH into a remote SLC4 linux box, and bring back an X11
window (various applications, lincvs thunderbird etc.), then the
window starts with the geometry it had last time I ran the
application, which may have been from a different machine. Sometimes
it starts with a size larger than my current display can handle, and
then this happens I find the OSX resize tab is off the bottom of the
screen ? So far I've found no way to resize the window in this case.
Is there anyway I can
1. Prevent the X11 windows starting up larger than my current
display can handle ?, or
2. Resize the window, with access to the bottom right hand
corner ... ?
