Well those ones are system-wide. 98-user.sh will source any in ~/.xinitrc.d which allows you to have per-user ones as well.

Yeah, it looks like you don't have quartz-wm running. Is anything interesting being printed to /var/log/system.log?
Do you have any ~/.profile ~/.bashrc ~/.bash_profile ~/.xinitrc ? Try moving them aside as they might be causing issues.
