There are xinit files. You can create a "xinitrc.d" directory in your home directory, and then any ".sh" files in it that are executable will be read on Xquartz launch.
But really, if I were you I'd use a ~/.Xresources file with "XTerm*" lines. Like:
XTerm*background: red
That's a pretty standard way of doing what you want across all X11 platforms.
