Hey Julian,
I just went through a similar exercise. The issue is when you start up XQuartz it doesn't know about whatever definitions you've set in the x11 applications menu. Instead you should make a corresponding change in your ~/Library/Preferences/com.apple.x11.plist file (or possibly a different similarly named file depending on which version of OSX and which version of X11). To get what you want I would type the following at a command line prompt:
defaults write org.x.x11 app_to_run "xterm -fa Monaco -fs 13 -sb -s1000 -fg yellow -bg black -geometry 80x50"
That should launch an xterm with your specifications when x11 starts up.
