First off: you could put your magic formula in a script so it's easier to invoke when you need it.
Macs have always reacted to disconnecting a display by rearranging windows (and resizing them if the screen resolution diminishes, which is even more annoying). It usually makes sense, but not always.
I've never noticed anything related to suspending the system, but you could try this: use Fast User Switch to go to the login screen before you disconnect your external screen or suspend the system. I've been doing this for years now, ever since I discovered in 10.4 that after going to the login screen I could
- disconnect my home external screen
- suspend the machine
- go to work, wake the machine
- connect the work external screen
- log back in and find everything as and where I left it.
And that was with screens of different resolutions.
