I have had the 'jumping windows' issue with XQuartz 2.7.8. For me it
started with upgrading to El Capitan.
I've also had lots of other X/Motif issues (key grabs not releasing,
OpenGL windows getting held in buffers even when not drawn, etc.) but I
don't know if it has to do with the Motif flat_namespace memory
conflict, changes to OS X, or changes to X11/XQuartz.
So much changed in 2016 that I can't isolate the issue.
I was stuck at 2.7.8 for a while because of the flat_namespace issue. I
didn't get my act together to test the DYLD_LIBRARY_PATH solution with
2.7.10, so I jumped straight to 2.7.11. It fixed the totally baffling
OpenGL issue, but the keygrab from pop-up menus is still wacky...and of
course the windows still jump around on the desktop sometimes.
That said, I had previously used our software from Leopard (2007) until
El Capitan without issue, then blam-o. I haven't tried Sierra yet.
Not trying to assign blame, just reporting status.

In a sense yes they did: use another window manager. For me that's an evident choice anyway, as it means I can configure the same window management shortcuts on every X11 "desktop" I use, but I did evaluate WM choices until I found one that can be themed to blend in nicely. Not as perfectly as Quartz-WM, but I actually prefer to be able to see at a glance which windows are X11 and which belong to native apps.
FWIW, I've settled on xfwm4 with the Mint-X theme. Fits in nicely as with Aqua's Graphite theme, without falling for trying to be a 10.3 or 10.4 Aqua clone.
