I haven't seen any problems of this sort while running XQuartz 2.7.11,
though I am running it on OSX 10.10.5 and not on OSX 10.11.6.
Usually problems of this nature with xterm have to do with the fact that
the size of the main xterm window is specified in characters, whereas the
size of the window for the xterm menus is specified in pixels.
If you are not careful in the syntax you use to declare an xterm resource
that is meant to give a default size for the main window you will end up
in setting the size of the xterm menus (in pixels) as well.
So, for example, my .Xdefaults has the line
XTerm*VT100*geometry: 80x65
and my main VT100-mode window defaults to 80x65 characters.
If I were instead to specify
XTerm*geometry: 80x65
then I would get the main window size (in characters) that I wanted, but I
would also end up screwing up my xterm menu by setting its window size to
80x65 pixels.

Since I moved from X11 under 10.6.8 my xterm menus have been cropped to the left part of the title and one line of menu.
On the unmodified ctrl-click I get ‘Main Options’ and ‘Full Screen’. The bounding box stops on the right immediately after ‘Options’ whereas that title is usually centered.
This must have been discussed before, but I can’t see how to search the archives.
