Xcode doesn’t expect to have multiple instances open. No Mac app does, really. As you’ve seen, it wreaks havoc with UI concepts like re-opening documents on launch.
I’m not sure why the ‘open’ command has a -n flag that allows you to do this, but you should expect its use to result in Undefined Behavior and accept any weirdness that results. Filing bugs would be pointless.
