I think you're looking at two distinct problems. The console
messages are about things Cocoa thinks are incorrect about Terminal's
scripting interface definition. This may or may not have anything to
do with the command only running the first time. Both of them sound
like bugs, so please file away.

P.S. to Doug: As of Tiger, Finder will open any executable file by
launching Terminal and running the file in a new window. ".command"
still works, but isn't necessary.
