There is a complex arrangement of files inside the directory, some of which will get updated when saving.

One of my older applications takes a package-based document approach and I haven't seen this before. You may need to post your code so we can take a look.


Another thought (though this shouldn't have anything to do with it), is it possible you're examining the contents with Finder and changing the view (resulting in a .DS_Store file being written)? Again, I highly doubt that's the cause, but hey, something may have changed in Leopard that introduces this behavior ...
