I'm thinking of using my main bundle's identifier or the application name to name the top-level folder, then maybe have a few subfolders within there for specific types of files (such as document templates). Is that a good idea? What do others do?

Most apps use just the name, but I've never liked that and I support your idea of using the bundle identifier. Makes a lot of sense.

I use my apps' names, but other companies will create a company folder with subfolders in it for each app. iWork does this, for example.
