These are not things that are solved by preferences deletions - they are bugs in Xcode. Hopefully they'll be fixed in the near future as it's, I'm sure, a little embarrassing for Apple to have their main dev tools in such a state - but if they get it right it looks like the WebObjects environment of the future is promising.

I've already filed a bug on this one (and various others most of which for WebObjects Builer or Xcode).
