Upgrading Xcode to 2.2.1

Using my new MacBook Pro I tried to upgrade my WO dev environment to Xcode 2.2.1 (WO 5.3).
We have excisting projects done with Eclipse/WOLips and Xcode 2.0 and I tried to open one. Xcode said it has to make a copy (.xcodeproj). It compiled ok but then didn't start complaining about not finding the executable under the right path. The new version has a different build structure. It looks for the app under the "build/Development" subdir instead of just "build". Changing the working directory in the executable info didn't help. Neither did changing the build configuration for "Development".
After I copied the application into the Development subdir by hand, it worked fine.
Can someone please help me with the right setting?
