You replace /usr/X11/bin/Xquartz by this (under the name Xquartz;
move the old one out of the way).
If you mean messages like
Check-in failed: Permission denied
Could not init font path element /Library/Fonts, removing from list!
then don't worry about them, they are normal. Usually you don't see
them, because you don't start Xquartz by hand; it starts
automatically when you run a binary that needs X11.
