It might be worth the try to see if that fixes your issues.
The sequence X11Leo -> 2.1.3 -> 2.1.4 is indeed necessary if you want
complete up-to-date header files. And this is a bug in the documentation
on the download web page, because it says that "OSX 10.5.2" is required,
but not that this actually means "X11 with the 10.5.2 update", nor how
to get it if you reinstall X11 from the system DVD.
But as far as binaries, X11.app and plist files are concerned, I think
(correct me if I am wrong) that installing 2.1.4 on top of X11User.pkg
from the Leopaard DVD should be OK.
There is one thing in Papitu's log that looks like an incorrect
installation:

(org.x.X11, no_auth) does not exist
This hints at an old org.x.X11.plist file. But to fix it it may be
sufficient to delete the private copy in ~/Library/Preferences/.
The fatal error

01.03.08 11:44:22 org.x.X11[638] usage: xterm [-/+132] [-C] [-Sccn]
[-T string] [-/+ah] [-/+ai] [-/+aw]
is the same that was observed by the guy who had "set bell-style
visible" in his ~/.bash_profile. Another one had "set noclobber" in
~/.bashrc which had a similar effect.
