The XQuartz installs in /opt so OS or Security updates don't step on the XQuartz installation. Prior to Snow Leopard,OS Updates and Security Updates would break any installs of X11 newer than the official version, causing you to have to reinstall each OSX update. The XQuartz version is the latest version being developed. The official OSX version lags because a stable version of XQuartz must be beta tested in the OSX updates before Apple will officially release it. I would test both versions. You may launch either version of X11(or both) by opening in the Finder in /Applications/Utilities. If a bug or regression crops up in the XQuatrtz Jeremy will do his best to fix it.
