This question is better asked on the email@hidden list, which I'm copying in reply.

I know the dialog has always been there, but I got into the habit of just clicking 'Ok'. I discovered the copies when I went into my project directory to look for something. I might not have noticed it if the file icons hadn't been overlapping the ones that were there originally (I don't like this icon placement algorithm Apple uses, the one in OS9 was much better). Anyhow, Apple either either added the copy checkbox or changed its default setting for 2.1. Sorry about the haste.
I discovered that if you Add using the menu, the default is not to copy; if you Add using drag-and-drop, the default
is to copy. I've fixed that now; Copy is never the default.
How can I get Xcode to recognize that all of its dependencies have not been satisfied?
The more likely issues is that the added headers were put into the Compile Sources build phase of the target(s) they were added to. You need to open the target, select its Compile Sources build phase, filter on .h in the Detail view, then delete all the headers you find.
