You can have multiple project files in the same source folder, but you'll have to be careful when using things like xcodebuild (you'll always need to pass the -project option to specify the project).

If you want to be debugging multiple different targets, then yes, going to a multi-project layout is the way to go and by default the project should just use the same ./build folder. I tend towards using a separate, shared location so I can keep my sources separate from intermediates and products (for example, by default I build into /var/tmp/tooker/Products), but what you want to do should work.
