I think I'm getting the same issue, only on i386 builds, and even after I removed the prefix file from the project (it's still mentioned in the Target Build Info).

/usr/bin/ld: warning /Library/Caches/com.apple.Xcode.501/SharedPrecompiledHeaders/CMJPrefix-ansjbcxgnlruguheusrnbxsvlbef/CMJPrefix.h.gch.o cputype (18, architecture ppc) does not match cputype (7) for specified -arch flag: i386 (file not loaded) --
