I hit this as well with XCode 2.2 and the Release target (also using gcc 3.3). Using:

SEPARATE_STRIP = YES

cleared it up.

I have a large-ish (takes 40 minutes to compile on a 1.5Ghz powerbook) project that refuses to link using Xcode 2.2 when building the Release build configuration. Oddly the Debug build configuration is fine. I get the following error:

ld: internal error: assign_output_symbol_indexes() inconsistent local symbol counts

gcc_select is set to 3.3 (for compatibility with 3rd party binary only C++ libraries). I get this error using xcode 2.2 final, I was using the 2.2 8m624 seed just fine until then.

Regards.
