Looks like you are closing the project window when the SCM task is  not  complete in which case it is a known issue.  Workaround is to close the project window after the SCM task gets finished. 
After opening the project in Xcode, Open the Activity Viewer ( Window -> Activity Viewer menu item).  Wait till the SCM task finishes to close the project.
